Nico Rosberg made it a clean sweep as he completed a hat-trick of fastest practice times ahead of the Brazilian Grand Prix.
Rosberg posted a best lap of 1:10.446 on the soft tyres late in the session to edge his Mercedes team-mate and title rival to the top spot by a tenth of a second.
Hamilton suffered another scrappy session, suffering a half-spin at Turn 1 as he battled with his brakes.
Felipe Massa, who was fastest on the medium tyres, was third for Williams, ahead of his team-mate Valtteri Bottas, while Daniel Ricciardo was fifth in the lead Red Bull.
Jenson Button recovered from a miserable opening day at Interlagos to end final practice sixth for McLaren, a tenth clear of Ferrari’s Kimi Raikkonen.
Fernando Alonso sat out the final part of the session owing after an engine scare, but remained eighth fastest, while Kevin Magnussen and Daniil Kvyat rounded out the top ten.
Outgoing world champion Sebastian Vettel had a low key morning, just 11th fastest, eight tenths down on his Red Bull team-mate.
